This directory contains downloadable data set for the SGN map and marker collections. All data is organized in one of two formats: CSV : Tab-delimited text files designed to be loaded into a spreadsheet (such as Excel) and read, or FASTA : Simple sequence format, sometimes with annotations on the carat line. --------------------------------------------------------------------- MAP DIRECTORIES The map directories are all organized using the same format: chromosome_N.csv is a tab-delimited file containing information for all markers on chromosome number N. wholemap.csv contains all 12 chromosomes worth of data in one big file. Each of these files is organized with the same column layout: chromosome number offset from top of chromosome (cM) marker location type: cosegregate (frame) or interval marker name confidence with which marker is thought to be there Overall, there are 6 Map directories: Eggplant-LXM_2000 Potato-TXB_1992 Tomato-EXHIR_1997 Tomato-EXPEN_1992 Tomato-EXPEN_2000 Tomato-EXPIMP_2001 To dynamically browse these maps, please visit: http://www.sgn.cornell.edu/cgi-bin/mapviewer/mapviewerHome.pl ---------------------------------------------------------------------- MARKERS DIRECTORY The Markers folder contains the following three files: marker_sequences.fasta FASTA formatted sequences for all markers found on SGN. location_annotated_marker_sequences.fasta The same file as the above, but annotated with Map, chromosome, offset and confidence information for each marker in its carat line. marker_map_locations.csv A tab-delimited file with one line for each time a marker appears in our maps collection. The columns of this file are organized as follows: marker name map name chromosome offset from top of map (cM) confidence ------------------------------------------------------------------- If you have questions with regard to these datasets, or other aspects of SGN, please contact us by emailing: sgn-feedback@sgn.cornell.edu
